I have done biological triplicate ChIP using the same antibody and used IgG goat as a negative control fro the experiment. I have qpcr data for both known targets and known negative targets for the protein of interest. I find a partial enrichment in the negative regions as well and hence to convince myself I need to do a statistical test to be certain that the positive target enrichment I see are actually significant but the partial enrichment of negative region is not.
My sample size is just 3(triplicate).
Could you suggest a statistical test to test if my experiment is functional??
