TF site clusters?

I am interested in compiling genome-wide statistics on the association of TF sites;i.e. how frequently do sites A, B and C occur within a specified proximity? I have CisGenome downloaded and have access to the Genomatix and Partex suites through the NIH library. Are any of these appropriate tools?
Any other recommendations?
