I started working on whole genome sequencing and exome sequencing with Illumina HiSeq 2000 and also with 454 sequencer. Can anybody please help me to understand the data analysis of the sequenced reads????

If you'd like answers to such a question, you should start by posting in the correct forum. Then, explain what you want to do with the reads. Data variability is still an issue in sequencing technologies despite the advances in reproducibility and accuracy of these platforms. But the problem does not originate in the sequencing itself, but in the previous steps, before the sample reaches the sequencer.
