    qual format determination

I typically map fastq files taken from the short read archive using bowtie on Galaxy. I'm now moving to the command line. For this, I'll need to know what type of Qual format my fastq files are in. I often get them from disparate sources. Does anyone know an easy way to figure out which format is present within a given file?

If you haven't seen it there is a good graphic in the Wikipedia article about FASTQ which illustrates the ASCII character range for each variation. For most purposes though you need not be concerned with exactly which Illumina encoding was used. It is sufficient to know whether the Phred score offset is 33 or 64. A very simple test you can implement is, are there quality characters with ASCII < 59 but none > 74? if yes it is Phred+33. If the opposite holds true (characters with ASCII > 74 but none < 59) then it is Phred +64.

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
      by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
      by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
