Polymorphic microsatellites from whole genome sequencing

Hi all,

I am new to the NGS, but started to work in it.

I have resequenced two genotypes from which I need to get polymorphic SSR (microsatellites). Is there any script to obtain polymorphic microsatellites?

This problem might be posted earlier in the forum, but I could not find it.
