    NextGENe® 2nd Generation Sequence Analysis

    Hi all,

Is anyone using NextGENe® 2nd Generation Sequence Analysis for NGS data analysis? What is your impression.
I will be analyzing ION torrent data and I am between these three options:
    1. NextGENe® 2nd Generation Sequence Analysis
    2. DNAstar
    3. Parket

What would you recommend? It will be mostly for amplicon re-sequencing studies.
    Thanks for you input!
    Cheers,

CLC Bio's Genomic Workbench, I don't work for them but we have validated that their SNP and DIP (indel) detection is real. Also, their alignment algorithms for both reference and de novo assembly are the fastest out there.

I've been using it for illumina pipeline. Its able to pick up indels up to 1/3 of length of read if your going to align to target reference. Provides comprehensive output and easy to use. Windows only.
