I intend to multiplex primers that produce long (500 bp) and short (40 bp) amplicons, perform PCR, and sequence them on a MiSeq (2x300). However, I am concerned about the potential impact of this differential amplicon size on sequencing. My understanding is that short amplicons tend to predominate, which may result in a low number of long reads. Is there a safer size range of amplicons to multiplex? I would also appreciate any recommended readings on this topic. Thank you.

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?
Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating...-
