PhD position in translational clinical implementation of metagenomics

A PhD position is available for 3 years in the Research Core Unit Genomics at Hannover Medical School in Hannover, Germany starting in October 2019 (or later). Salary will be according to the domestic TV-L tarif (0.65 E13).

The applicant will be working in the modern Pediatric Research Center. Modern cluster computational infrastructure, MGI-seq, NextSeq, Miseq, Pacbio and MinION sequencers are established at present.

Key aspect of the applicant's work will be the evaluation and analysis of next-generation sequencing data in various research projects conducted on site, including projects from the German Lung Centre and the Lower Saxony Big Data OMICS initiative as well the Cluster of Excellence RESIST.

The main project will be focused on the project “Airway microbial metagenome diagnostics for
patient care: From bedside to bench to bedside in two working days”. The student will be in charge of sample collection, innovative logistics, DNA extraction prior to sequencing and quality control and taxonomic classification of reads after sequencing. The student will perform the rapid bioinformatic analysis of single specimens and the joint analysis of samples from large cohorts. The third year of the PhD will include application of machine learning techniques learned from experts at the Leibniz University. Other tasks include a diverse range of sequencing analysis projects from epigenomics to genome and single cell analysis.

We offer a modern work environment in a multidisciplinary team, composed of bioinformaticians, molecular biologists, biochemists, and medical scientists. Hannover Medical School is an established institution with proven ground-breaking research and several Excellence Clusters and is a leader in acquiring grant funding. Hannover, the state capital of Lower Saxony, has a population of 550,000 and lies within easy reach of excellent summer and winter recreational areas in the Harz mountains, Steinhuder Meer and the North and Baltic seas. The city hosts three University campuses and offers a good standard of living.

    Responsibilities:
    • NGS data analysis
    • Ability to proactively interact with patients and doctors
    • Wet lab sample preparation

    Required skills:
    • Wet lab experience
    • Knowledge of metagenomics (not 16S) and microbial genetics
    • Very good spoken and written English
    • Ability to work in an interdisciplinary team

    Desired skills:
    • Experience with next-generation sequencing analysis
    • Linux or programming experience

Hannover Medical School strives to increase the number of women in scientific positions. Applications from women are thus particularly welcome. Disabled candidates will be preferred given equal skills and abilities.

16S/ITS Profiling vs. Shotgun Metagenomics: What Changes in Your Workflow?
    by SEQadmin2

NGS has revolutionized clinical microbiology by offering new ways to identify and surveil pathogens without prior knowledge of the target. One popular approach is 16S rRNA and ITS amplicon sequencing, which targets specific microbial markers. But studies are increasingly incorporating shotgun metagenomics, a technique that sequences all DNA from a sample without targeting specific microbial markers. This approach allows more detailed taxonomic classification, detection...

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
    by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating
