  • PhD Student position in Systems Biology and Bioinformatics @ UAB (Birmingham, AL)

One PhD student position is available in the laboratory of Dr. Shahid Mukhtar, Department of Biology at the University of Alabama at Birmingham, AL, USA.

Shahid M. Mukhtar is an Assistant Professor within the UAB Department of Biology.

In this post-genomic era, another new biological discipline was born and named “Systems Biology”. Founded on cross-disciplinary research platforms such as Functional Genomics, Epigenomics, Proteomics, Metabolomics, and Mathematical and Computational models. Systems Biology is the quantitative measurement of the behavior of groups of interacting components and provides mathematical tools to describe and predict dynamical behavior. The PI’s laboratory has generated several large scale protein-protein interaction network (interactome; Mukhtar et al. SCIENCE, 2011; Arabidopsis Consortium, SCIENCE 2011; Klopffleisch et al. Molecular Systems Biology, 2011; Wesling et al, Cell Host Microbe, 2014; Smakowska, et al. 2018, NATURE) and transcriptional regulatory networks (Mishra et al, NPJ Systems Biology & Applications, Mishra et al, Scientific Reports, 2017, Tully et al, BMC Genomics, 2014) and implication of Systems Biology and machine learning Mishra et al, MPMI, 2019. Moreover, our network topology analyses discover widespread contributions of both macro- and micro-nutrients in model systems (Ahmed et al. 2018, Nature Communications). The successful applicant will perform multi-omics as well as systems biology experiments on both animal and plant model systems upon stress followed by integration of various layers of –omics into their data.

The position will start in the spring semester 2020. The successful applicant will have skills and experience in one or more disciplines: Bioinformatics, -omics data analysis, and Mathematical and Computational modeling. The student should know and implicate scripting (Python/Java/others) and statistical languages (R/MatLab/others) in their projects. Students interested in both animal and plant models should apply. The student will be assisted by other senior students as well as bioinformaticians in their projects.

Required qualifications: 1) A BS (preferably MS) in biology, genetics, bioinformatics, biostatistics; 2) previous experience with data analysis; 3) TOEFL and GRE.

APPLICATION: For information about the graduate program in the Department of Biology at UAB, and how to apply, please see https://www.uab.edu/cas/biology/graduate-program. However, it is highly advisable to the applicants making a contact first with Dr. Shahid Mukhtar, [email protected]

    Strategies for Sequencing Challenging Samples
    by seqadmin

Despite advancements in sequencing platforms and related sample preparation technologies, certain sample types continue to present significant challenges that can compromise sequencing results. Pedro Echave, Senior Manager of the Global Business Segment at Revvity, explained that the success of a sequencing experiment ultimately depends on the amount and integrity of the nucleic acid template (RNA or DNA) obtained from a sample. “The better the quality of the nucleic acid isolated...
