Senior Bioinformatician
Job Summary

The Partners HealthCare Center for Personalized Genetic Medicine (PCPGM) is a leader and innovator helping realize the promise of personalized medicine by accelerating the integration of genetic knowledge into clinical care. The PCPGM has an opening for a Senior Bioinformatician who will focus on continuously advancing the state of the art of research and clinical genetic testing. The PCPGM is tasked with translating the latest genetic discoveries into routinely orderable genetic tests that are used to improve clinical decision making for patients around the world. Fulfilling this mission requires us to transition technologies from the research to the clinical arena. The radical and sustained drop in physical sequencing costs is making this process increasingly dependent on bioinformatics – which has led us to open this position.
The incumbent will deepen the PCPGM’s bioinformatics support surrounding a variety of instruments used in both research and clinical settings. The center hosts sequencing, genotyping, and microarray cores in addition to a clinical laboratory. The Senior Bioinformatician will assist in constructing software pipelines for next-generation sequencing (NGS) applications, performing microarray analysis, and assisting in mining of clinical data. Assigned tasks will depend on the center’s priorities and may encompass responsibilities beyond those described here.
Training in computational biology in addition to a strong understanding of the principles of genetics is required. Good programming skills are necessary for this position.
Job Qualifications
Required
• PhD in Bioinformatics, or equivalent, as well as at least two years of full time experience in an academic or biotechnology industry lab; or Masters degree with four years of full time experience.
• Experience working with next-generation sequencing data including familiarity with common tools such as BWA, GATK, Samtools, and Picard
• Good knowledge of common NGS applications
• Ability to work in a Unix/Linux environment.
• Proficiency in shell scripting using Perl, Python or Awk
• Moderate knowledge of applied statistics
• Good knowledge and understanding of algorithms, data structures, and scientific programming.
• Ability to manage multiple projects in a dynamic environment with changing priorities.
• Ability to work with other bioinformaticians with establishing realistic goals and deliver work on schedule.
• Strong interpersonal skills and ability to work as part of a diverse team, while contributing to a high-quality and respectful work environment.
• Excellent oral and written communication skills, with the ability to communicate effectively to colleagues and staff across multi-disciplinary areas.

• Knowledge of how to optimize alignment programs
• This position will not involve writing custom aligners but will involve optimization of configurations of existing programs for clinical applications
• Experience with LSF utilities
• Experience analyzing microarray data using GenePattern, R-Bioconductor packages
• Use of SOAP web service libraries
• Experience with common bioinformatics databases and genome browsers (eg: Ensembl, GenBank, RefSeq, dbSNP, UCSC etc.)
• Working knowledge of SQL
• Working knowledge of Java and/or C
