Does your PCR reaction efficiency change with a more dilute sample?
I've always looked at it as being relative to the standard. As long as the slope is always the same and the standards come off at relatively the same Ct values every time. Does it matter if the reaction is performing at say 50% efficiency if it amplifies at the 1E6 standard?
Same is true regarding the qubit. Picogreen works relatively well but the you really have to watch the standards don't deviate.
