    ChIp seq Library : control and step

    Hello ,

    I have to prepare a ChIP Seq library for the first time of my life and I would like to know which kind of control should I do to valid my library ? And the Illumina's protocol recommends to do a QPCR to quantify the sample's DNA, but if I need do sequence my sample, it's because I don't know it, so how can I do a QPCR ... ? I don't understand this step
    So, Is there someone who can help me and give me some answers please ??

    Bonjour,
    En relisant le protocole dont je dispose (ChIP-Seq_Sample_Prep_11257047_RevA.pdf) je n'ai malheureusement pas pu trouver la partie ou il est question de qPCR.
    Personnellement, hormis sur des critères de taille (dépendant de votre choix de taille au moment du sizing sur gel) et de concentration, la "validation" de la banque de ChIP-Seq a lieu lors du séquençage lui même.
    Un des points auquel il faut faire attention est la quantification initiale de la concentration de votre échantillon, plus spécialement l'IP.
    Il ne faut surtout pas utiliser de nanodrop. En effet, la concentration de l'échantillon d'IP étant en général très faible, le nanodrop a tendance à surestimer cette concentration( parfois d'un facteur 10 et plus).
    Nous avons pris le parti d'investir dans un QbiT d'Invitrogen plus sensible et plus "juste" car basé sur de la fluorimétrie (picoGreen).
    Une fois cette mesure effectuée, la construction de la banque en elle même n'est pas bien compliquée. il faut compter 1 jour et demi de travail environ.

      La QPCR est recommandée justement pour la quantification initiale de la concentration de l'échantillon d'après le protocole d'illumina datant de 2007 (disponible sur leur site) ce que je ne comprend pas très bien ..

      Je ne dispose malheureusement pas de QbiT pour quantifier mon échantillon de départ, mais puis-je l'analyser au Bioanalyzer 2100 d'Agilent ?

      Toutes ces technologies sont nouvelles pour moi, je m'y perd un peu ...

        Lors de la construction de la banque, seul les ADNs double brins seront utilisables. Et malheureusement, lors d'une mesure sur Agilent, il n'est pas possible de faire le distingo entre le matériel simple et double brin. La valeur de concentration calculée par la machine risque de ne pas être très juste. Mais j'avoue ne pas avoir testé puisque nous avons calibré nos manips directement avec le QbiT.

          Will there be a large amount of single stranded material after IP? If so, perhaps an ssDNA --> dsDNA would be good. Or RNAse+clean-up if a large amount of RNA is expected.

          An Agilent High Sensitivity Chip would give you an idea of the size of your DNA and the concentration will likely be more accurate than the nanodrop if very little DNA is present? But if your sample is largely RNA, then, yes that will be confusing.

            About samples, I don't know yet what kind of material (ssDNA or dsDNA) I will receive because it's another laboratory which is in charge to produce samples, I just have to construct libraries and sequence it.
            I'll discuss with the other laboratory about samples and I'll try what you suggest.
