I'm trying to understand what types of libraries are and are not suitable for the HiSeq X and the reason for the limitations on this platform. We are interested in performing genome skimming on dual-indexed Nextera XT libraries generated from small animals and want to get the best quality data we can. Pooling the libraries (about 50) equally on a HiSeq X would give us the amount of data we want but I know at least in the past the types of libraries recommended for this instrument was limited to the TruSeq Nano DNA and TruSeq DNA PCR-Free library prep kits. Has anyone sequenced Nextera XT libraries on a HiSeq X and how did it go? Bonus points if you have data up on SRA I can look at.
