Low Clustering on MiSeq with Otherwise Normal Libraries – Need Help Troubleshooting

We’re using the xGEN DNA Library Prep MC Kit with UDI-uMI adapters from IDT, a workflow we’ve used successfully for years. However, in our last two independent library preps, we’re seeing very low clustering (~400K/mm²) on the MiSeq (v3 kit), despite good-quality reads and expected PhiX levels.

This issue appears specific to these two libraries:
    • The same sequencer works fine for other users.
    • Reagents (including NaOH) were tested and ruled out by sequencing in a different lab — same low clustering.
    • qPCR quantification of the libraies was confirmed independently in another lab.
    • Library QC by Bioanalyzer and qPCR (pre- and post-PCR, and after pooling) looks normal.
    • Libraries were cleaned with SPRI beads at least once before sequencing.

We suspect something in these libraries is inhibiting cluster formation without affecting standard QC.

We also contacted Illumina support, but couldn’t identify the cause.

Has anyone experienced something similar or have suggestions for what to check?

16S/ITS Profiling vs. Shotgun Metagenomics: What Changes in Your Workflow?
    by SEQadmin2

NGS has revolutionized clinical microbiology by offering new ways to identify and surveil pathogens without prior knowledge of the target. One popular approach is 16S rRNA and ITS amplicon sequencing, which targets specific microbial markers. But studies are increasingly incorporating shotgun metagenomics, a technique that sequences all DNA from a sample without targeting specific microbial markers. This approach allows more detailed taxonomic classification, detection...

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
    by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating
