I need to submit 8 human DNA samples for whole exome sequencing. In the past, our lab has submitted to either Otogenetics or our in-house sequencing service. The sample submission process at Otogenetics is easy and the prices are competitive. However, we have found a high percentage of duplicate reads (usually between 35 and 45%) using Otogenetics, so to get high enough coverage for proper analysis, we have to order higher coverage which is more expensive. At our in-house core facility, the quality is good, with a low duplicate rate, but the sample submission process is a major hassle as the core uses the same standards of sample quality for clinical exome and research exome sequencing (I think that is why).
I would like to try a new provider for whole exome sequencing, where I can submit DNA isolated from saliva or blood, and get 30x coverage with a low percentage of duplicates for a reasonable price. Our in-house core charges 8200.00 for 8 samples, running 8 samples per lane on an Illumina Hi-seq.
Can you recommend a good service for whole exome sequencing? I can pay a little more. I have looked into Genewhiz - they claim 75x coverage at 8 samples per lane which seems like a high claim. Has anyone used Genewhiz for exome sequencing and if so, can you report on quality, coverage and cost?
