    Downstream analysis of methylkit

    I have finished my RRBS analysis with methylkit R package. It returns me plenty of results, such as methylation distribution, coverage, clustering, annotation in the genome, DMRs and differential methylated genes.

    What could I do next with the data methylkit provided? I would like to show the curves of the methylation levels on upstream +5000 bp, gene body, and downstream -5000 bp. Which pipeline or package can help me do this?

    Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
