    CONTRA cnv on chrX

    Dear all,

    I wish to use the CONTRA software in order to detect CNV on WES data.
    I must analyse a project consisting of 42 samples of male and female humans.

    To analyze this project, I have first created a baseline with all samples and then I have compared each sample to the baseline.
    However, with this method, all samples from male human have a lot of CNV (loss) on the chrX, by the fact that males have only one chrX.

    So, I would to know what it is the best way to use CONTRA on such kind of dataset (with male and female humans) in order to avoid this phenomena?
