App 16S metagenomics basespace illumina- rarefaction curves

Hi community!
I am currently running an experiment to determine bacterial community structure changes. I have run a 16S (V3/V4) MiSeq Illumina sequencing.

Does anybody use the App in BaseSpace called 16S metagenomics?
I did but I have some doubts.
I have 9 reps and I would like to group them when running the analysis and I would like to have a plot with rarefaction curves, too.

Do you know how can I do that?

In my opinion, the 16s metagenomics app from Illumina is good for a quick first look at your data. You need to do a LOT more work on it for publication. There are many options. MOTHUR has a MiSeq protocol that you could start with.
