cuffmerge without reference.

Hi,
i was executing cuffmerge as:
./cuffmerge -g ../refseq.gtf assembly.txt

i didnt used the reference option..(and i have one..)

Do anyone know if i should rerun it all ?!!?
or the gtf option is enough?
