What is the definition of splice-junctions detected by splice-junction mappers

    Hi all,

I know this question may be too general to ask in a forum, but I have searched on the net for a while but still can't get a good definition.

I have run several splice-junction tools such as TopHat, SpliceMap...etc. The results are splice-junctions in bed format. Each junction contains two important information, chr start and chr end.

    My question is:
Is chr start to chr end equivalent to intron? Or it means intron + a part of the two neighbour exons(acceptor + donor sites)?

Also, I will need a citation for my thesis. I would appreciate a lot if you could provide me a website which gives the definition of splice junction given by mappers.
    Many thanks

Have a look at a few of the 'chr start end' positions (in the .bed files output by the splice junction mappers you have been using) on the tracks of the UCSC genome browser, and you should be able to figure out the answer.

Thanks, but the organisms I am investigating is Arabidopsis Thaliana. UCSC genome browser doesn't support a numbe of plant genome, including this one.

16S/ITS Profiling vs. Shotgun Metagenomics: What Changes in Your Workflow?
          by SEQadmin2

NGS has revolutionized clinical microbiology by offering new ways to identify and surveil pathogens without prior knowledge of the target. One popular approach is 16S rRNA and ITS amplicon sequencing, which targets specific microbial markers. But studies are increasingly incorporating shotgun metagenomics, a technique that sequences all DNA from a sample without targeting specific microbial markers. This approach allows more detailed taxonomic classification, detection...

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating
