I am working on a method to cluster RNA-seq data for species that don't have a close genome reference. For example, a species for which the closest available whole-genome assembly is another species that diverged 50MYA or more.
Preliminary results are promising for 454 data, but I want to try this on Solexa reads, ideally 75bp or longer. I haven't seen any publicly available datasets submitted yet, but if anyone has them and is looking for ways to analyse them, please contact me.
