    Cufflinks Killed Before Complete

    I am attempting a RABT assembly of a genome which contains contigs 2L,2R,3L,3R,X, Y_unplaced and UNKN. Cufflinks inspects bundles for each of the 7 contigs provided from the GTF file but when it moves onto the next step of assembling transcripts and estimating abundances, it only gets through 2L, 2R, 3L and most of 3R and then I receive this statement:

    Is there a reason why the program may have been killed? I'm not sure why this happens. I've checked the resulting output transcrits.gtf file and there are only 2L,2R,3L and 3R. None of the other contigs are mapped. Any ideas?

    It was killed by the operating system. Perhaps it was using too much memory. Check your system logs.

      Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
