multiple genes per locus for an XLOC id???

    Hello,

I am using Cuffdiff to analyze C. elegans RNA seq results. I finally made it through and upon analysis have found that there are a few occasions when an XLOC id represents a locus that includes 2 or more different genes. How do I resolve this problem? Is this a problem in the code or do I include both genes in my gene list?

    Thanks!

I'd be interested in an answer as I encounter the same problem in my cuffdiff/cuffnorm output files.

    Cheers,
    Stefan

Usually this occurs at the cufflinks or cuffmerge step. If two genes are near each other and there are enough alignments between them then they sometimes get merged. The can also happen with overlapping genes on opposite strands if you have an unstranded dataset. You can always modify the merged gtf or simply not have cufflinks look for novel features.

Well...with C.elegans you'll have polycistronic mRNA, right? -> there shouldn't be a problem with that merging.

From Collection to Sequencing: Why Sample Preparation and Preservation Define Sequencing Data
            by SEQadmin2

Data variability is still an issue in sequencing technologies despite the advances in reproducibility and accuracy of these platforms. But the problem does not originate in the sequencing itself, but in the previous steps, before the sample reaches the sequencer.

The first step is collection, followed by preservation and sample preparation for analysis. Most scientists overlook those steps, but not being careful might just be skewing the experiment’s results.

Environmental Genomics in the Age of NGS: From Microbes to Conservation Strategies
            by SEQadmin2

Studying ecosystems means dealing with complex, multi-species communities that are hard to observe at scale. This complexity, however, hides many important questions to be answered, from how biogeochemical cycles work and how climate change can affect species distribution to how conservation strategies can work best.

Genomics, particularly since the expansion of NGS, has transformed ecosystem ecology. By sequencing environmental DNA, we can now assess biodiversity without direct...
