    Using reference GFF(3)/GTF in Cufflinks Pipeline

    Hello.

    Along the cufflinks pipeline there are steps where an annotation file is requested.
    I'm working with RNA-Seq data from Prunus Persica. As a plant, the model is Arabidopsis. My question is if I can supply Cuffquant with the Arabidopsis GFF, in order to obtain GO Terms for further analysis and if it's biologically correct to do it.

    If you do that you'll get meaningless results.
