    Error Message for read length

    Getting this error:
    Parameter read.length=35 does not agree with read file sequence length=50

    I changed the read.length back to 50, but then it says the opposite:
    "does not agree with read file sequence length=35"

    Here is my ini file:

    import global/global.ini
    run_name = arupaRun1
    sample_name = arupaSample1

    reference = ${reference.dir}/ch11_12_validated.fasta
    read.length = 35

    mapping.run = 1
    mapping.tagfiles.dir = ${reads.result.dir.1}
    mapping.output.dir = ${output.dir}/chr
    mismatch.level = 2

    Any suggestions?

    What software? What was your command? Do you have a test case?

      I am running bioscope. I used 2 different ini files for two csfasta/qual reads. I keep getting this error. I have no test case. First time running bioscope.

        its a 50bp x 35bp paired-end if that helps

          Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
