BFAST Updated Mapping Quality: Testers Solicited

I have updated the mapping quality calculations for both Illumina and SOLiD within BFAST and I would appreciate any and all feedback. Before and after pictures would be great. Please checkout the latest code from the BFAST git repository (make check will fail, so ignore that). Note that the file format has changed (BMF/BAF), so you will need to restart your pipeline from "bfast match". There is no need to create new indexes.
