  • A Problem of BFAST with Open Tmp GZFile

    Hi, I have a weird problem with the bfast match step on CentOS 5.5, when I tried the following command:

    bfast mathch -f ucsc_hg19.fasta -r 17915_L1_1.fq -T /ifs2/user/bfast/tmp/

    and got this error:

    ************************************************************
    Reading 17915_L1_1.fq.gz into a temp file.
    ************************************************************
    In function "OpenTmpGZFile": Fatal Error[OpenFileError]. Variable/Value: /ifs2/user/bfast/tmp/.bfast.tmp.A2mYup.
    Message: Could not open temporary file.
    The file stream error was:: No such file or directory
    ***** Exiting due to errors *****
    ************************************************************

    We use the latest version of bfast(0.6.5a), and the commands to creat index are as follow:

    bfast fasta2brg -f ucsc_hg19.fasta -A 0
    bfast index -f ucsc_hg19.fasta -m 1111111111111111111111 -w 14 -i 1 -A 0 -t

    It is not about the writing rights since I changed the direction to full wrinting permissions(777), nor about the space of the filesystem. I entered the temporary direction, no file has been created.

    Is there anyone faced the same problem and found a solution?
