    tophat2 installion problem

    Hi All,

    When installing TopHat2, a problem occurred in the test step. When I run tophat2 with the test data from Tophat website, I got the following error:
    Traceback (most recent call last):
    File "$HOME/tophat2/tophat2/bin/tophat", line 3778, in ?
    sys.exit(main())
    File "$HOME/tophat2/tophat2/bin/tophat", line 3558, in main
    args = params.parse_options(argv)
    File "$HOME/tophat2/tophat2/bin/tophat", line 901, in parse_options
    self.read_params.parse_options(opts)
    File "$HOME/tophat2/tophat2/bin/tophat", line 381, in parse_options
    self.mate_inner_dist = int(value)
    ValueError: invalid literal for int(): test_ref
    Other dependencies:
    bowtie 0.12.7
    boost_1_49_0
    samtools-0.1.18

    Do you know how can I solve this problem? Many many thanks for your help.

    Hi IceWater

    Perhaps you could post the command line code you used to run the test data. Also, are your test_data indexes .bt2 or .ebwt in extension ?

      Reply to Nine Things a Sample Prep Scientist Thinks About Before Sequencing

      Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.

      Nine Things a Sample Prep Scientist Thinks About Before Sequencing
      by SEQadmin2

      I’m not a sequencing expert. I’m a purification scientist who uses NGS to evaluate workflows my group develops. With this perspective, we think about the sample first and the NGS workflow second. The sequencer is an exceptionally honest reporter, but it can only report on what you give it, so whether you get clean, interpretable data from an NGS workflow is largely determined before you begin.

      Here are nine questions we think about, in roughly the order they matter, before...
