I have done an RNA-seq run on solexa and was wondering should I use reference genome canonical or full. To explain it further e.g between human hg18 full and canonical references- hg 18/19 with mt, male or female which should be best for RNA-seq. My guess is full (which will have all canonical as well as non canonical)
