    GATK DepthOfCoverage: depth limit

    I used GATK DepthOf Coverage but got ">500" for 'sample_granular_Q3'. I wonder if there is any parameter to change this limit.

    I remember using something like -dt NONE for this issue.

      Thanks. I will try that. The reason I ask this is that I have a very deep sequenced data set and I am applying ExomeCNV on them. However, it gives "invalid factor level, NAs generated" error when reading into the coverages. I guess it is caused by the non-numerical items such as ">500".
