    Tophat: rerunning the aborted job

One of my cluster job that ran Tophat failed. It created the bunch of tmp files. If rerun Tophat on the same directory without removing the tmp files, would it start from where it was left off? or do I have to start all over again?

If the job failed internally TopHat may be able to resume it using the checkpoint info in "tophat_output_dir/logs/run.log" file. If the file is not there then you may have to re-run the job since the error may have occurred outside tophat.

If the file above exists then you can re-run the job by using special "tophat -R tophat_output_dir" command. Note: You do not need to provide any of the original tophat options. They read from the checkpoint file in the log directory.

Look for errors elsewhere first (from the queuing system to see if you need to addresses any other problems e.g. disk partition filling up) before re-running the job.

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
        by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
        by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
