I am looking at some targeted ion torrent sequencing data. Over 90% of mapped reads are PCR duplicates. Is this normal? I thought it might be because the target is very small (11kb, 16 individuals), but I honestly am not sure.
Any ideas, given the target size how many duplicates I should be expecting?
