vgodonghae you should be able to just use BCFtools. You can use the bcftools query command with the FORMAT/DP tag to retrieve the read-depth value for each variant.
It should be something like this: bcftools query -f '%CHROM\t%POS\t%FORMAT/DP\n' your_file.vcf
