Hello.

Can I re-use the same reference genome that I previously used in my last project? or do I need to re-index the reference genome using Bowtie build command for every new project?

Once you have indexed it, as long as you would re-index the same input files, you can of course reuse the old index files. The are not changed by the mapping process.
