    Install Bowtie2 for mac

    I am trying to install bowtie2 using terminal. I have the unzipped folder and made it my current directory. 'make' gives this:
    make: *** No targets specified and no makefile found. Stop.

    Not sure what to do.

    thanks!

    You do not need to "make" bowtie2 if you downloaded the pre-compiled executable file for OS X: http://sourceforge.net/projects/bowt...4.zip/download.

    You are ready to use bowtie2 right away.

      so when I try the example from bowtie2:

      $BT2_HOME/bowtie2-build $BT2_HOME/example/reference/lambda_virus.fa lambda_virus

      I get an error:

      -bash: /bowtie2-build: No such file or directory

      Although bowtie2-build is in my BT2_HOME folder. Any ideas?

        $BT2_HOME becomes a variable. It is not a directory name. If you actually made a folder called BT2_HOME then use the command as follows (initial $ is the system prompt (assuming you are in BT2_HOME directory):

        Code:
        $ bowtie2-build example/reference/lambda_virus.fa lambda_virus
        Can you post output of following commands from BT2_HOME directory?

        Code:
        $ pwd
        $ ls -l

          bowtie2-build Genome_File outPutDirectory
          #assumed - bowtie 2 binaries are in your Path.

            Nine Things a Sample Prep Scientist Thinks About Before Sequencing
            by SEQadmin2

            I’m not a sequencing expert. I’m a purification scientist who uses NGS to evaluate workflows my group develops. With this perspective, we think about the sample first and the NGS workflow second. The sequencer is an exceptionally honest reporter, but it can only report on what you give it, so whether you get clean, interpretable data from an NGS workflow is largely determined before you begin.

            Here are nine questions we think about, in roughly the order they matter, before...

            From Collection to Sequencing: Why Sample Preparation and Preservation Define Sequencing Data
            by SEQadmin2

            Data variability is still an issue in sequencing technologies despite the advances in reproducibility and accuracy of these platforms. But the problem does not originate in the sequencing itself, but in the previous steps, before the sample reaches the sequencer.

            The first step is collection, followed by preservation and sample preparation for analysis. Most scientists overlook those steps, but not being careful might just be skewing the experiment’s results.
