I've sequenced some HLA and KIR genes by using Agilent SureSelect target enrichment kit, together with other target regions. The sequencing platform was Illumina paired-end using HiSeq. Any idea is it possible for me to do HLA genotyping from the aligned reads? Any software or method to perform the genotyping? Thanks
