    Paired-test in DESeq or DESeq2

    Hi,

    I have an experiment with 7 individuals. Each was sampled before and after treatment. It seems to me that I should do a paired-test. Anyone knows how to do that in DESeq or DESeq2?

    You just specify the individual as a blocking factor (e.g., ~individual+time).

      Thank you Devon.

      I have 7 individuals that were sampled before treatment (t0) and at t1, t2, t3, and t4 after treatment. To use the individual as blocking factor, and estimateDispersion (in DESeq):
      cds = estimateDispersions(cds, method="pooled-CR")

      I got the warning message:
      glm.fit: algorithm did not converge

      If I use:
      cds = estimateDispersions(cds, method="pooled-CR", modelFormula = ~individual + condition)

      I also get the same warning message.

        Try upgrading to DESeq2, it has a number of improvements. Getting that warning for just one or two genes is unlikely to be a problem. Just have a look at the diagnostic dispersions plot to ensure that things generally went as planned.

          16S/ITS Profiling vs. Shotgun Metagenomics: What Changes in Your Workflow?
          by SEQadmin2

          NGS has revolutionized clinical microbiology by offering new ways to identify and surveil pathogens without prior knowledge of the target. One popular approach is 16S rRNA and ITS amplicon sequencing, which targets specific microbial markers. But studies are increasingly incorporating shotgun metagenomics, a technique that sequences all DNA from a sample without targeting specific microbial markers. This approach allows more detailed taxonomic classification, detection...

          Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
          by SEQadmin2

          Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

          Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating
