    What kind of software for ChIP-seq analysis?

    Hello,

    I'm a trainee and I have to analyze chip-seq data from illumina.
    MACS is the software selected by my boss. I plan to use both CisGenome and MACS in order to compare them for my internship presentation. But, I want you to tell me if it should be better to compare MACS with an other software and why.
