    Samtools index vs Picard sortsam!

    Hi guys,

    a small question: what is the difference of a .bai file obtained from Samtools index vs Picard SortSam???

    Is it the same thing?

    As far as I'm aware of, yes. The filename is slightly different, one replace .bam with .bai while the other add .bai to the end of .bam.
