  • Troubles with mrsFAST

    Hello everybody,

I'm trying to use mrsFast however I get this error :

ERR: Inconsistent read length for @NS500354:3:H052NAFXX:1:11101:21889:1027

Of course my reads do not have all the same size because I trimmed it :

    grep -A 1 "@NS500354:3:H052NAFXX:1:11101:21889:1027" *fastq
    allReads_R1.fastq:@NS500354:3:H052NAFXX:1:11101:21889:1027 1:N:0:TAAGGC
    allReads_R1.fastq-NTACANCACTGTGTATGAAACTATGTGCTTAACTTCATGAAATCCTACT
    --
    allReads_R2.fastq:@NS500354:3:H052NAFXX:1:11101:21889:1027 2:N:0:TAAGGC
    allReads_R2.fastq-NNNNAGGATTTCNNNANGTTAAGCACATAGNNNCATACACNGTGTTGTATCTGNNTCTNNNACACATCTGACGCNNNCGNNNNTCTTACGCGTGTAGANNNNNGNGNTCGCCGTATCNTNNANAANAAANGGGGGGGGGGGGGNGNNNNG

Does this error mean all my reads have to have the same length or am I doing something wrong ?

    Thanks

mrsFAST manual indicates that a decision on the window size needs to be made based on the length of the reads. Perhaps for this reason it expects the reads to be of uniform length.

      Current Approaches to Protein Sequencing
      by seqadmin

Proteins are often described as the workhorses of the cell, and identifying their sequences is key to understanding their role in biological processes and disease. Currently, the most common technique used to determine protein sequences is mass spectrometry. While still a valuable tool, mass spectrometry faces several limitations and requires a highly experienced scientist familiar with the equipment to operate it. Additionally, other proteomic methods, like affinity assays, are constrained...

      Strategies for Sequencing Challenging Samples
      by seqadmin

Despite advancements in sequencing platforms and related sample preparation technologies, certain sample types continue to present significant challenges that can compromise sequencing results. Pedro Echave, Senior Manager of the Global Business Segment at Revvity, explained that the success of a sequencing experiment ultimately depends on the amount and integrity of the nucleic acid template (RNA or DNA) obtained from a sample. “The better the quality of the nucleic acid isolated...
