  • How to tell legacy_blast.pl to look for blastp in different path?

    Hello,
    I was testing pantherScore.pl but then I got this :

    Can't exec "/usr/bin/blastp": No such file or directory at /tmp_home/lf/sf/ncbi-blast-2.2.30+/bin//legacy_blast.pl line 85.

    It seemed that pantherScore.pl initiated a blastp process but the legacy_blast.pl couldn't find blastp.

    By typing "which blastp", I got /tmp_home/lf/sf/ncbi-blast-2.2.30+/bin/blastp

    And then I thought I could just modify that line 85 yet there was no room for me to modify it (http://www.ncbi.nlm.nih.gov/IEB/Tool...egacy_blast.pl)

    Can anyone tell me how to solve this? Many thanks

    I assume that your blastp is simply not found in any dir in the path, not specifically in "/usr/bin"?! The easiest way to resolve the error would then be to create a symlink in /usr/bin pointing to your blastp installation.

    Code:
    sudo ln -s /tmp_home/lf/sf/ncbi-blast-2.2.30+/bin/blastp /usr/bin/blastp

      It looks like you are expected to edit this line near the start of legacy_blast.pl:

      Code:
      # Default PATH where binaries will be found
      use constant DEFAULT_PATH => "/usr/bin";
      In your case, I would try:

      Code:
      # Default PATH where binaries will be found
      use constant DEFAULT_PATH => "/tmp_home/lf/sf/ncbi-blast-2.2.30+/bin";

        Essential Discoveries and Tools in Epitranscriptomics
        by seqadmin

        The field of epigenetics has traditionally concentrated more on DNA and how changes like methylation and phosphorylation of histones impact gene expression and regulation. However, our increased understanding of RNA modifications and their importance in cellular processes has led to a rise in epitranscriptomics research. “Epitranscriptomics brings together the concepts of epigenetics and gene expression,” explained Adrien Leger, PhD, Principal Research Scientist...

        Current Approaches to Protein Sequencing
        by seqadmin

        Proteins are often described as the workhorses of the cell, and identifying their sequences is key to understanding their role in biological processes and disease. Currently, the most common technique used to determine protein sequences is mass spectrometry. While still a valuable tool, mass spectrometry faces several limitations and requires a highly experienced scientist familiar with the equipment to operate it. Additionally, other proteomic methods, like affinity assays, are constrained...
