    Differential Binding Help

    Hi, i have chip-seq data from an isogenic cell model where i am looking to determine which peaks overlap between various data-sets and also what the changes in fold enrichment are between them. I have considered using bedtools intersect to determine overlaping peaks but how can i determine the difference in fold enrichment, many peaks share location but differ in enrichment. This is for TF chip.

    If you have replicates, the Bioconductor package DiffBind does exactly this kind of analysis. There is a vignette that shows all the steps with example data.

    If you do not have replicates, you are unlikely to get meaningful results.

      Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
