    Unknown error with Stampy

    Hi all,

    I am trying to do some paired-end mapping to a genome with Stampy, and I get an error that I don't manage to find any information about:


    [b085841@stacks_vs02 stampy-1.0.23]$ python2.7 ./stampy.py -g Genome -h HT --substitutionrate=0.15 -t 19 -M ./B_Clean.merged.1.fq ./B_Clean.merged.2.fq > ./B_Mapped_09.08

    stampy: Error: [Errno 121] Remote I/O error​

    I was running several analyses and they crashed after more than a week that they were running, if I try to restart the runs they crash almost immediately now.
    I have tried to search for similar issues online and here on SEQanswers but I don't seem to find any information about what is the problem.

    Have you ever seen such problem before? Any input, if possible, will be greatly appreciated.

    Are the files hosted on a different server? The error suggests that it's a file sharing issue and has nothing to do with stampy.

      It turned out that several servers shared an area on a filer that wasn't working... so now we can solve the problem (hopefully)!

        Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
