Some gene prediction tools such as FragGeneScan use a 6-periodic HMM (di-codon) to represent the coding region.
Why do these tools choose a 6-periodic HMM instead of a 3-cycle HMM even though the codon is composed of 3 nucleotides?
Thank you!
