general statistics, HELP

Hi everyone
i was preparing my basic statistics in R of my metagenomic data, i mean, reads amount, size and wahtever, but!......
I doný have calculated the coverage %.... can somebody help me? what program, software, page can i use?
My data is a WGS, not end-paired, from 4545 FLX, no containing ARNr sequences, and is in FASTA format.
