Comparisons between two annotations

Hello,

I have a couple questions related to multiple annotations of a single genome. Is there a way to compare two separate annotations of the same genome, say, to determine which genes are common in both annotations? Is there something that can take two Genbank annotation files for this type of comparison? Could this somehow be done through BLAST?
