I just got back my first RNA seq data from a company called Otogenetics. I know a lot about my scientific question but very little about RNAseq results. I've studied tophat, cufflinks, etc. for a few days now but can see that these tools require knowledgeable users. I'm hoping that joining this community is a good first step.
My application involves analysis of immunomagnetically isolated cell populations compared to the negative (depleted for the selection antigen).
I paid for some pairwise analyses just to get the ball rolling but can already see that this is a methodology for experts. Cant wait to get rolling on my own workflow: Illumina data->Tophat->Cufflinks->Cuffdiff.
