    New to SEQanswers...software queston

    I am new to the forum and need some initial recommendations. I will be receiving a data set from exome sequencing on an Illumina GA. What will be the best software to use for this initial data analysis...consider that I am new to NextGen sequencing. Thanks. and email to [email protected] would be appreciated if you have a great recommendation. I am understand that I should be able to upload shareware to do this.

      What questions are you trying to ask? What level of expertise do you have?

      Most of the shareware is going to demand a high level of bioinformatics expertise & a bit of patience to use correctly. There are some integrated systems out there (such as Galaxy) which I have not tried and can't comment on how hard they are to install or use. The software wiki here should have a lot of fodder for you to graze on to identify packages that might suit your needs.

      If you don't have the time, patience or expertise to muck around with these, you might want to consider forking out $$$ (or pounds or euros or whatever) for one of the commercial packages. They will tend to be very polished.

        Data variability is still an issue in sequencing technologies despite the advances in reproducibility and accuracy of these platforms. But the problem does not originate in the sequencing itself, but in the previous steps, before the sample reaches the sequencer.


        The first step is collection, followed by preservation and sample preparation for analysis. Most scientists overlook those steps, but not being careful might just be skewing the experiment’s results.
