Beyond the Human Genome: PGR-TK Software Explores Uncharted Territory in Genomic Diversity

Scientists are constantly striving to unravel the mysteries of genomes, the fundamental blueprints of life. Despite significant advancements in DNA sequencing technologies and the analysis of human genomes, there are still unexplored areas holding crucial information. To overcome these limitations, researchers have developed a powerful software package called PanGenome Research Tool Kit (PGR-TK) that allows for the visualization and deeper analysis of complex genomic regions, particularly those containing repetitive and clinically significant genes.

The concept of the pangenome, which captures the genetic structure and variation across diverse individuals of a species, plays a pivotal role in this research. By employing PGR-TK, scientists can construct a graph representing multiple genome assemblies simultaneously, enabling the visualization and analysis of intricate structural variations among different haplotypes. This approach outperforms traditional methods such as multiple sequence alignments, which struggle to reveal relationships in the presence of complex repeats or structural variations.

PGR-TK, a generalized graph framework, offers scalability and adaptability, making it possible to represent multiple samples at varying resolution levels. By exploring the most challenging regions of the human genome, including nested palindromic and tandem repeats, as well as medically relevant gene loci like the major histocompatibility complex (MHC) and ampliconic genes, PGR-TK uncovers complex variants that were previously difficult to represent and compare accurately.

The software's capabilities are demonstrated through an analysis of various genes, such as AMY1A, the MHC region, and chrX and chrY ampliconic genes. Additionally, PGR-TK proves valuable for benchmarking variant calling and understanding the impact of large-scale genome rearrangements on genotyping accuracy. Moreover, the tool aids in the adaptation of pangenome resources for clinical and medical genetic applications, particularly for challenging genes.

Looking ahead, as more comprehensive and complete human genomes become available, PGR-TK and similar computational tools will play a critical role in enhancing precision medicine. These tools will empower researchers to effectively analyze pangenomic assemblies, gain deeper insights into complex genomic regions, and improve the accuracy of variant calling and diagnostic applications.

16S/ITS Profiling vs. Shotgun Metagenomics: What Changes in Your Workflow?
    by SEQadmin2

NGS has revolutionized clinical microbiology by offering new ways to identify and surveil pathogens without prior knowledge of the target. One popular approach is 16S rRNA and ITS amplicon sequencing, which targets specific microbial markers. But studies are increasingly incorporating shotgun metagenomics, a technique that sequences all DNA from a sample without targeting specific microbial markers. This approach allows more detailed taxonomic classification, detection...

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
    by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating
