I'm working on getting reads marked by GA pipeline 1.4 as 'NM' mapped on a reference sequence. The current reference genome: C57BL/6J can't map those reads, even when using different algorithms.
More genomic data is becoming available however, 17 commonly mouse strains are being sequenced and are supposed to be released at some point this month.
This is the Mouse Genomes Project being done by Sanger.
Another approach may be using just highly conserved sections of the genome taken over different organisms. Any thoughts about this?
